I think that the first movie was secretly about Spock (<—  one of the writers admitted that in the commentary lol ) while the second one is blatantly about Kirk and the concept of the crew as a family to him (and in that who is dating who becomes pretty irrelevant, in a way)
The first movie was about Spock accepting that he has feelings and he can express them and therefore he feels love (for his mother, for Uhura). When his father admits loving Amanda and later you have his allegoric "coming out" on the transport pad where he kisses Uhura and is openly emotional, in public - and no one is judging him for that - his personal arc is (about this point at least) completed.
In fact, you see how in the second movie he doesn't hide the relationship anymore (I mean, talking about his feelings for her in front of Kirk, Cupcake and the other guy? kissing her in engineering anyone? and it's basically obvious that Kirk isn't the only one who knows about them, I'm pretty sure that Sulu knows as well if the tone he used in the shuttle when he said "sorry Uhura" as they were forced to leave Spock in the volcano is any hint of that)
S/U are a thing and this is something established, already, by the first movie. The second had to establish that the crew as a family also is a thing. It also was important for the second movie to make it so that K/S weren't enemies (they had never been but you get what I mean) anymore and could start to be the friends that, well, they should be.
To me it's pretty obvious that into darkness put the focus more on Kirk and the way HE interacts with these characters (and yes, it's a limit of this movie and what made it unbalanced perhaps especially if you expected to see a more ensemble show). Aside from  S/U you don't get too see too much interaction between characters that aren't Kirk/someone or if they do they're for the most part related to him or happen in his presence. Coincidence? I think not.
Carol Marcus is blatantly introduced as a "love interest to be" for Kirk (I hope I'm wrong because .. well not really a fan of them ^^") but they don't develop that yet because it wasn't the point in this movie and would distract from the idea of the crew as a family (and his attention had to be on his family, he didn't have the time for romance <— yes, Pine I'm quoting you a bit)
The movie is about how the crew is family to him and why he would, ultimately, sacrifice himself for his friends and why they should all care about him. And they all do.
For Spock, on the other hand and the other side of the coin, if the first movie was about him accepting to show love (note: not about him feeling love itself because Spock already felt love for his mother and Uhura way before his father admitted the feeling himself he already knew he was capable of that)  and feelings, the second is about him understanding friendship (with all that is linked to it like: why someone that knows me since only six months cares so much to save me and would put the needs of one above the needs of the many?)  Zachary Quinto put it well when he said that Spock learns to be accountable to the people he cares and loves ultimately and he learns the understanding of friendship.

Everyone's been in The Chair at least once—even if none of them will admit it. Nyota's only time in The Chair was with Spock. She was sitting in his lap grumbling about something, she can't remember what now, but it was important at the time.

The commander was drinking coffee, and one of his facial expressions made her laugh. She didn't even notice when the half-Vulcan spilled some of the hot liquid, and he didn't either.

When they did notice, though, Nyota smirked and gave a shrug.

"Just flip the cushion over."
